So called transit fee is a complicated issue, which is not the same as expressway toll. Generally speaking, there is no charge for transit among Schengen countries. The reason why some car agencies charge fees is mostly related to the charging of vehicle insurance issues.

I don't recall paying any border fees. It shouldn't be necessary since we're in the Schengen area.
