Car rental in Berlin, Germany, wants to go to Prague, Czech Republic. I heard that cars rented in Germany are not allowed to enter the Czech Republic. Is that true ?

Mercedes, BMW, Audi have requirements. Others do not have requirements. Mainly because the insurance does not matter. You promise not to scrape and it's fine to drive.
