Schengen visa is issued based on the main purpose of visit. If the entry country is not the visa application country, Czech visa is very strict and does not allow double entry (your current situation only counts as one entry. It will only count as two entries if you leave the Schengen area and re-enter). Therefore, you can only apply for a Czech or Austrian visa. It seems that the Czech visa is issued for the number of days you stay, so if you stay longer in Austria, you can try to apply for an Austrian visa.
