You will have to pay this fee when passing through Geraldton... The car rental company has a map that shows which fees to pay.

Check your rental agreement, if it doesn't say there will be additional fees, then there won't be any additional fees.

Just came back from Pink Lake, did not see this 100 fee, I picked up the car at Perth Airport.

No, it's within the limit. From the edge of Perth, it's just about halfway, and most cars wouldn't be considered exceeding the limit.
