I plan to drive to Germany in mid-July, and I plan to take a train from Berlin to Munich to pick up the car and then drive to Cologne. I'm not confident about taking the train as I've never done it before. Can anyone give me some advice ?

Why buy train tickets to drive down and pick up the car? Taking the car directly from the airport is the way to go!
You can download the DB app, if you're not confident, go to the station to buy tickets in advance. They will explain it to you very patiently, very convenient, just one word, expensive.
Far more complex than our system, look up the strategy online. Remember to print the ticket and bring the credit card used for purchasing, and don't arrive too early. I missed the train twice at the starting station in Germany because I got on ten minutes early, and they changed the schedule five minutes later. I couldn't understand the announcement, and only realized I was on the wrong train when I checked the ticket on the way.
Trains in Germany are very regular and the Deutsche Bahn website can be used to find out which train leaves from which platform at what time. High-speed trains in Germany are cheaper if bought in advance, but more expensive if bought at short notice.
Same itinerary as you, picking up the car in Munich and returning it in Cologne.
