From Kutná Hora to Vienna, the navigation was not for the highway, and we didn't see any vendors selling Austrian highway tickets along the way. Do we not need to pay for the highway if we don't take it ?

No need to pay if not going on the expressway. Small cars are suitable for normal roads, while large vehicles should not go. Some places have narrow roads. Even old drivers can go mountain roads. If you don't drive much, it's better to go on the expressway. Foreigners drive on mountain roads just like on the expressway. The speed of oncoming cars is around 80.
